I learned that microwave spectroscopy can be used for identifying molecule geometry. I don't really understand how can it be, considering that only intermolecule rotations are being measured. How can you know atom positions from only rotations of different groups?

Rotation is connected to molecular vibration. By that vibrations you can calculate different oscillations, therefore calculating types of atoms and bond lengths
